you DO NOT lose any warranty if you paint the engine black as well. You WILL LOSE the warranty if the engine is removed from the chassis at any time from unauthorized servicemen. You will lose warranty if you paint the EXHAUST.
There are no side effects to the bike being painted all black, besides the usual chipping of black paint sometimes from the fins.
As far as your problem goes, please go to the PBK people and ask them to check the fuel filter, also the air filter. Is your bike idling? And is the problem specific to speed or certain RPM? Please check that as well.
