There could be a problem with the iginition coil or the alternator.
This prolem is something to electricals of the bike. How old is the bike.Try to change the rectifier/alternator it should cost you Rs. 350-500 at the most and may solve your problem...

First get some bigger jets both pilots and main before plonking in a K&N with stock jets and K&N your engine will get seized, its better you shift to stock filter in rainy season, there is no other way of making a K&N waterproof filter.

To get a K&N installed its a hell of a job, left alone the bigger jets.
You will first get rid of the entire air-filter box which also hold the battery. Then you need to fabricate a box to hold the battery.

It is better u get a UNI filter which in rain, dusty or any condition is very effective....However,this is not solving your current problem....
