I have heard from many many people that running lean harms the engine in the long run but the afr screw only controls pilot jet.... So how does it matter if we are driving at speeds excess of 65kph?

Do you run the bike at 65Kph the moment you start it ? You drive through the gears to attain the speed, which means part throttle to may be WOT. The Pilot jet and AFR screw setting ALWAYS works throughout the RPM range and so must be set up right....
With a throttle body the injector and ECM compensates for the Acceleration requirements....
A lean AFR leads to higher operating temperature and Detonation which will kill the engine..
