    1. engine sound very harsh....
    2. jerk during every clutch apply and release time....
    3. gear changing is hard...
    4. overheating after just 3 kms..
    5. while applying front disc it makes one rubbing sound...
    6. performance is very very low after engine overheated...

during my run-in period i rode my bike contionously for 300 kms three times...but during that ride i maintain the speed around 50-55 kmph..so i want to know..is this the reason for my bike condition...

The first problem is down to your perception, and it may help if you explain more to its nature, ie where a particular sound is coming from.
The second and third problem can be attributed to the clutch housing wear and tear, and worn out plates, which results in difficulty in changing gears, (my Fazer developed this problem after 10k kms of odo) and this is a common issue in FZs, the clutch plates get worn out regularly, try to get them change or check the housing and your clutch wire for and slop or slippage.
Improper Lubrication results in overheating, get your engine oil levels checked.
The sound that comes from the front disc of the FZ16 is common among all FZs, and it will be better if you ride another FZ to double check this out.
Frem what i think the performance drops in an overheated engine as the piston tends to stick to the cylinder sides, resulting in the loss of efficiency (mech advantage).
It would be quite helpful if you give us the odo reading of your bike,
NO, if you have ridden the bike sanely in it's run-in period, i.e no sudden accceleration or high rpm revving, the bike should run fine.

I gun the throttle, the motorbike wails, the forks heave up, the revs climb, my view blurs, air gushes in my lid, muscles tighten, street lights streak. Just another day at work...
