    I don't know if you have actually found the problem and rectified it, but for your knowledge (and the same you can spread), I would like to answer.

    There is a stator coil inside you engine which gives current output through 5/6 wires through a female coupler. These wires are directly connected to CDI and to RR unit. CDI gets is current from two wire and RR unit gets its current from remaining 3/4 wires.
    - WHat is wrong here is that in case of washing/rain, some water gets inside this white plastic coupler and started shorting the ignition coil/CDI wires. It doesn't affect engine in idle because current production in idle is very low and water cause negligible effect but when you twist throttle, rotor inside spins fast, produce more current and then because of water there is good amount of continuous pulse shorts between the wire which results in hindrance to current going to CDI/SPark plug.

    - In short - open LHS cover, find this white coupler, unplug it, mouth-blow air 3-4 times, connect it again and start your bike. Done.

      -Usually this alternator coupler get wet during local washing which cause this stuttering problem for few hours. Some mechanics make profit by fooling us, saying that there were some opening and water gets inside and blah blah and need to flush to make the bike working again and will cost another 100 rupees. To get the job done during middle of day, lot of people pay that money to make it work whereas mechanic just takes the bike somewhere behind some shops or streets and uses compressed air from Tyre filling hoses to clear the water at that junction. Logically, any Gasoline engine is atleast made in such a way that its packing seals stops water/oil traffic going inside or outside There is only one way to enter inside cylinder and that is carburetor which is also packed.

      AFAIK, this is the simple reason of thread mentioned problem.
