Yes, one will have to vary the speeds during run-in itself. 3rd gear 85-90Kmph on a stock 4-speeder is impossible, even with 90 degree down gradient !!!!. Have you checked the condition of crank shaft & clutch assembly ?
Were the engine bearings replaced ? Rather was the engine opened at all ?
Engines are nothing but moving mechanical components, so it cant last infinitely. You have not mentioned anywhere as to how old is your bike ?
Which silencer is it running on ?. You would need to de-carb it if required, replace the air-filter with a free flow one & then you will see the difference.
You have mentioned it was re-built, request you to kindly elaborate.
