Did you trek to the place you went to ? If u did, then that would probably be the cause.
Sometimes you could get pain in the knees on long trips if u do not wear appropriate shoes.
Another cause could be sitting in a cramped place / posture for a long time.

In general, pains that go away in a day are usually due to exertion and u do not really need to be concerned about them.
A hot water bag gives relief in most of these aches.
If you want to avoid them, you'll have to increase your level of fitness by working out regularly.

yoga helps too. i think its one of the best ways to avoid back ache on long rides. and if u do it regularly i think the tolerance level will also increase. but don't do it without proper trainin cos it might be harful too. the excercise that bunny seggested about lying flat on ur stomach and lifting ur legs and head is a very useful one. it is an asan in yoga and help in a lot of ways to improve the strenght of the back.

other than those really useful tips from bikefreak , u can also try dual backrest for both rider and pillion. it sure looks ugly but it is very comfy and also go for those huge bucket seats (modified) rather than elctra's seats.... coz electra seats in long distances will make ur butt sore.

Definitely. Im quite happy in dhabas, where they have old wooden benches. Nothing like lying down on them, for five-ten minutes. They do more good than a sofa, or a padded seat!

I suggest you to check with handle positions.
I have observed a major change in back pains by changing the original handle bars.
