Both bikes are good, the Apache a bit more hard riding focused, and the FZ25 focused on comfort and commuting fun.
I would suggest FZ25 if you don't need ABS, and IF you're concerned about bad roads. I also expect it to have a better torque spread for the city traffic you mentioned.
However, I think you must give more details about the rides you'll be going for, how long, what kind of roads you commute on, etc...---

Rtr 200 for more upright riding position, abs, more flickable in city traffic, slipper clutch, less maintenance due to carburetor system, powerful headlight, better looks etc.

My office is around 7km from my Hostel. I would be touring in random weekends.
Coming to the roads, regular city roads.
I main problem is that I have to deal with Hyderabad traffic which is very terrible at my office timings.

I ride a FZ25 in Hyderabad for my daily commute. It is pretty good and has enough pickup. I also take it out for tours very often and doesn't fret a muscle. So, if you are looking for a multipurpose bike then go for FZ25 or else if it is focused on city and occasional small tours then RTR would be great.
