Check engine oil level, do clutch setting from experienced mechanics, also check front and rear brakes if they are jammed, drive some distance without applying brake in slow speed and check if disc is hot or not, if you were rash driving and not following run in procedure from beginning then these issues can happen.

      Did you perform run-in? how?

What engine oil are you using?

Yes, for about 1000 kilometers never rode above 70kmph, only sometimes touched 70kmph for 2 to 5 seconds, and then return to 50kmph. I rode about 50kmph most of the time, at about 1600 kilometers, changed oil to motul 5100, 10w 30.

Ok, I have never bought a new bike ever but I think you are approaching the problem in a wrong way. In order for Honda to do something, you cannot tell them hard gearbox or vibrations as these are subjective things and they would not acknowledge.

Pin them down from the mileage aspect instead. As your bike is still factory new (almost), it should give mileage closer to the manufacturer mentioned mileage. And unlike hardness and vibrations, mileage can be proven. So you can eat their head until they fix the mileage issue. Once they acknowledge this problem, you will have one issue fixed and potentially wear them down to look at the other issue.

A great way is to find another Hornet owner. Preferably someone having a new machine. But an older one would do as well. Ride his bike and see if the gear shifting is as hard. If it is, you cannot do anything about it. If it is not, then if you can, take him with you, and show the gear shifting on both bikes in front of them. Harder gear shift will have more sound. Thusly you can prove your point. Vibrations, unfortunately, difficult to get them to admit.

Mileage is ok for me, 45 to 48kmpl in city with occasional ride with pillion.

I feel the smoothness & refinement in both Honda shine and hornet in their mid range, despite other people complaining about it.. may the fuel injection engine has its own kind of smoothness, but to be admitted Honda is still smooth.
