Got the Pulsar 200NS today. Admiring the batman-esqe tank pad.

A new product is a new product, even if its a used hayabusa vs a new Pulsar 200NS. If you find Duke to suit ur style and riding conditions go for it, else The NS is a perfect street tool and both arent very different.

Apart from tank pads and visual changes, is there a difference between the old Pulsar and the new one?

Nope. No changes. Except some faults like old 200 NS going to the left have been rectified and rear tyre hugger changed.
