Not as smooth as the RTR 160 though.
The RTR 200 is a great machine though it lacks the top end and is mostly vibe-free throughout the rev range.

Gixxer SF: NO faired motorcycles. period.

Gixxer: Isn't it due for an update?

    RTR 200: Out of budget

RTR 160: Lack of resale and long term reliability concerns

FZ v3: Lowest power of the bunch, looks horrible (as per spy photos)

Hornet: Crazy expensive for the package, honda clearly ripping customers

Damn, life is all about choices, heh?

In place of Hornet you can buy Xblade which is cheaper. Against Apache 200, get 160 4V.

You've had a semi faired motorcycle and had a relatively bad experience with the vibrations I get that; but you also have to factor in the fact that it was an Indian bike which doesn't focus alot on it being vibe free but rather a bang for the buck.
All single cylinders vibrate that's an undeniable fact but it's evident that that Japanese vibrate lesser or at least not as intensely as the Indians.
The Gixxer twins are due for an upgrade in March of this year but those would majorly be just cosmetic updates not much changes to the engine or chassis.
If the RTR 200 is out of budget you can always choose the younger sibling; the 160 4v.
No one can comment on it's reliability now since it's relatively new but the quality is heaps better than the pulsars so it should technically outlast them if provided you maintain it.
To summarise, You can't have it all. You have to compromise on one or the other.
You can't expect reliability and not want to spend for it. You have to be clear on what you want since you're shuffling between what you expect out of your bike.
Take some time to figure what you actually want and what are the features that you can afford to compromise on and which you can't (e.g. ABS is something you should definitely not skip getting, LED headlights aren't that crucial) Make a pros and cons list of all the bikes on your list and you will have your desired bike.

Narrowed down to RTR 160 4v and FZ v3.

          Will wait for ABS versions.

What do you think RTR FI or Carb will be better in the long run? yes it will be expensive to repair/replace than carb. As carb is relatively simpler tech and FI is relatively new for TVS(i guess) on the other hand FZ has been launched in fi since a very long time and yamaha may ironed out most of the problems related to fi and will have well trained service providers for its service and I have not heard good things about the TVS service in my area.

Im slightly inclined towards tvs because of its looks and smoothness compared to fz but reliability, resale and service quality favours the yamaha.

Both of them great choices. you won't go wrong with either one. Carb or FI that's upto you to decide. Carb is easier to maintain and the roadside mechanics would be easily to fix but that's changing fast with the advent of FI and its catching on fast so it won't be a problem in the long run.
You can look at the pros and cons between carb and FI and decide for yourself. (I chose carb)

If you're already thinking about resale value then you won't enjoy the bike now.
Service quality is a very important factor to consider. You're bike is only as good as the quality of its service.
I've heard tvs service is terrible in many states but it's great at my location so check for yourself and then decide.
