PSR Ji, here is my observations and what has been carried out in the bike;

1. Running on a 5S carb that has an oval venturi on which the stock mains are 135, but as i felt the bike needs more fuel somehow at higher rpms, have put a 165 mains.
2. Initially there was flutter and i was assuming it from the choke cable which I unfortunately snapped the OE cable & have put a wire kind of a thing for choke & still the problem was persisting only for me to realize what I did was a blunder...
3. The Flutter is all around in Coimbatore plains itself, being in hills I was experiencing a bit more than usual...
4. Tried cleaning the carb a "N" number of times to find out there was nothing wrong...

Don't know what to do other than to check again with the stock 135 Mains PSR ji... Help me out...

Since I have limited knowledge in this ,I can only try to share a few of my faded thoughts....
I presume you have the Mikuni VM 22 which came with the stock jet size main 135 and Pilot.15 size ..
To increase petrol flow you can try needle position adjustment to get higher fuel delivery throughout the RPM range...If you are still not happy then you may try 145 main jet with needle at stock position of 3rd from top....If Idle is erratic or dead band in the transition position around 40 to 60 kmph then the Pilot may be changed to 17.5 size.....
This is as much as I could recollect.....I think some have tried VM 24 also with good result, with same experiment of 135 or 145 main and 15 or 17.5 Pilot jets.
I see from Google info that Coimbatore and Mettupalayam both are 1,100 + feet above sea level...So even in stock condition the AFR will be rich...

I have this in my mind for a long time will a power box set-up in RX 100 will make any difference ??? and what Yamaha Energy Induction System (YEIS) makes difference in RX 135 when compared to RX 100 Ram and PSR Ji please help out

Dinesh, Y.E.I.S - Yamaha Energy Induction System is one of the inventions of Yamaha like they did with the 7 Port Reed valve Induction System n 90's. In simple, it's just a boost bottle that sits in between the carb & the Reed valve which holds a specific amount of fuel & air which goes in & out in the same pipe attached. The purpose of a Boost bottle is to eliminate the Flat spots when the bike transitions itself between from lower to higher rpm's. As the volume Boost bottle is calculated as per the engine cc's and various parameters, the boost bottle of 135 might not be of any help or a little help as it will likely be an over kill for the 100. Instead try sourcing the RXS 100 Boost bottle set-up from E-Bay and give it a try....It might give you some time worthy results...
