. Whats your idle rpm? Usually idling rpm is around 1500. When my bike was still new idling rpm used to change from 1000 rpm(cold starts) to 1600 rpm, but not more than that. Make sure that the choke (if any) is fully closed. After riding for 5 min check what the idle rpm is, if its higher than 1500 rpm, set it to 1500. Most probably this will resolve the matter

, your bike seems perfectly ok, it seems like the s.c has set idle rpm a little higher so that bike wont stall. As new engines heats up quickly you should take a break once in every half hour. This problem will reduce when engine gets settled........? If so then its clearly engine resonance. When the external force applied to an object equals its natural frequency it vibrates to its maximum. Every engine have a rough spot but do make sure any of the chassis or engine nuts are not loose
