AFAIK from my past experience with my R15 V1,I had a similar problem with my R15 where the radiator stopped working when I was travelling from Andhra Pradesh to Bangalore on a very hot day and the bike was stalled in the middle of the road.whenever I tried to push the starter button there would be a loud and fast rigourous sound coming from under the seat like Karrrrrrrrr*.I think you too may have a faulty radiator go to SVC and tell them to check that out.
The other reasons for this to cause is a starter relay,check that out too and hoo do check the RR unit of the bike as it may be the main culprit.If this helped do let me know.
Also.. Do let us know what was the issue after rectifying the problem.
Yup, had the good fortune of owning most of the fun bikes within the range. Its been wonderful actually, the 390 was a good mad machine to have , but really was always my second option for commutes and tours, tours because the cbr did it better, while the 390 just wanted to be taken higher and harder even when all you want to do is cruise comfortably at 120 or so, the sense of urgency just wasn't all that attractive from a touring perspective, now the city part, just one case, Bangalore Traffic, on weekends it was fun to commute none the less.
Now the R3 is just much more fun, agreed the killer acc not there but the refinement just had me, and it was a load of fun when you wanted it to be, just one pointer though, change the tyres first thing after you get the bike, the mrf just does injustice to the way the bike handles.
This is my thought, i'd rather have the R3 than the 390 , but I do admit there is no replacing the fun the 390 can be at times, but most of the other times not that much fun(traffic and tours).

it might be overheat , these are the exact symptoms of overheating, don;t keep running bike in idle for long , not more than a 1 min to warm up.
there is some discussion on R25 in indonesia blog [forgot link] that keeping bike on in confined space will make it overheat and switchoff , and will start again after cooled.
check Radiator working as suggested by above gentleman

Yes,once the radiator goes kaboom,the cooling system goes nuts and then this kind of problems props up.Even if the RR unit stops working same problem happens.so it's either the Radiator or the RR unit.

Don't know about chennai but in totality no showroom will be eager to give a TD for R3 especially when it costs 4 lakh.Until and unless you assure them that you will buy the motorcycle or atleast bluff them into believing it. 😁😁Then you may have your TD.

Haha fair enough, it was for my friend, will they allow a TD once u book the vehicle and pay the down payment? Jus curious, benelli seem to happily give TD on their 300s and even the 600! In Hyderabad I think u can ride the 899 and even the 1130r! . Triumph I think allows TDs only after u've booked n made the down payment for the respective bike, correct me if I'm wrong.

My friend is really serious, he's kinda between the benelli 300 n the r3.

Will take it to the svc on this weekend to get it checked. But if the radiator stopped working or there was an overheating issue, shouldn't the temperature bar have shown it? It was showing 3 bars only.

am not exactly sure how the electronics on the r3 work wrt throwing up erros on indicating on the console.
if possible, get hold of the workshop/owners manual.. am sure it would mention the various nitty gritty's of the electronics/sensors.
maybe the svc can connect their diagnostic tool and read out errors if any that were logged.
i think in your case it was just hot and not 'overheated'.. and i did notice that the r3 needs to be cranked a bit longer than say a ninja300 or a ktm to start. it probably has to do with the fueling. i personally never shut off the my d200 when the radiator kicks in.. i let the fan do its duty and go off before i shut off the engine.
these days folks use the word overheat and do not understand that such bikes will produce more heat than say a 150cc. its not overheating!
The bike definitely didn't overheat if the temperature gauge was at 3 bars.
This sounds like a weak battery/RR unit. Get the charging system checked at Yamaha. Not sure if they have the FID for R3 yet.
