Practically speaking,
I had ripped my FZ well above 100 kmph just 2 times when my bike was below 1000 kms. That was due to adrenaline rush & i was really worried for my engine health back then the way you are now. But Never ripped her again before 1300 kms & now my FZ is 14k + kms old & as engine is as healthy as it can be. Often goes beyond 115+ kms with ease.
So in my opinion, ripping it once or twice in run-in period may be tolerated but don't do so again if you really want your engine perform well in years to come.
The gear change sound may be due to clutch settings of the new bike.. My bro encountered the same issue on his FAZER which was easily sorted out by Yamaha SVC

Recently when i was washing my bike, i checked out my rear tyre & noticed 4 iron pieces at different places in my tire. Those were not nails but definitely visible metal objects. However my Tyre doesn't loose any pressure at all & still is pretty good after 14K kms on ODO. Its been already repaired for punctures on 3-4 occassions. Is it time to replace?

Hmmm... take a 1 rs coin and put it in the tread if it covers at least a quarter of the coin surface the tyre is good..... My FZ makes a weird 'tak-tak' sound from the front shock absorbers or front forks everytime i hit a slight bump on a road while travelling at speeds above 40 kmph.. bigger the pothole, greater the sound is. I was worried that someting might have broken down from within so made a Yamaha mechanic to take a short ride & he couldn't figure out the problem. Asked for suggestions from another local mechanic & he said I need to replace my 'Cone-Set' which is making the tak tak sound every time i bump into a pothole.. Anyone faced the similar issue??

Errm.. if I ain't wrong, replacing the cone set is the LAST option that you have. I wasnt getting a tak tak sound but my handlebar wasnt free (I mean from the centre position, it was not able to fall to the left side completely when let free, as opposed to the right, where a slight push from centre made the handlebar fall all the way to the right) and he adjusted the screw thing in the middle of the handlebar - the one that connects handlebar set to the forks. Getting the cone set replaced wont hurt obv but other things can be tried before getting it replaced, IMO.
