I'm going to wait and see since my bike is very new and the brakes need to settle down as the noise is not so often. I am a bit surprised about it being 60 at 5K rpm in 6th gear. I know the gearing is short but this much?
I am comparing it with my Pulsar 150 and my friend's Pulsar 180 which does:- 50 kmph, 5th gear, 4K rpm and
- 58-59 kmph, 5th 4k rpm respectively.

They're all tall geared five speed bikes. Their first two gears are normal and the last two tall geared and the fifth one being extremely tall. That is the reason why they won't reach the redline in fifth gear due to low power and tall gearing whereas the duke hits the limiter at 138kmph easily.

Go for 200ns rear sprocket only without change in chain. Its a perfect fit. I've never found duke so relaxed on highway. Nothing to worry about this mate. I also own a duke 200 for almost know 3 years. The noise from the front disc can be because of wearing of pads but as you said you just did 540 kms then get it checked. The other things like noise from chain and vibration from engine in not to worry about( just make sure the tension of chain is right)Even i found these things in my bike. I have done 15000kms and the bike is doing great. I also did leh,ladadk on the duke and and it performed very well. No problem at all.
