Couple of things:

Three, that rear brake is probably either not bedded in properly, or possibly is dragging and has become glazed. Make sure your rear brake pedal is properly adjusted and that you're not inadvertently resting your foot on it. - I told you man, when I ride, I try to ride it properly.
I can hear the sound only when I apply the brake very gently. While braking a bit hard no sound is coming as it is gripping the disc hard and instantly.
Four, the chain may have loosened up from riding, though at 360km and on such a puny bike, one would hope not. However, I have noticed on other bikes that a loose chain makes the bike's power delivery feel uneven. Get the chain readjusted and see if the motor feels smoother. Also, check to be sure the Axle and adjuster bolts are all tight. They may have loosened up from vibration, or never been properly tightened to begin with. - Will get it checked on or before the weekend.
Now, a question for all Duke followers: Has there been any word yet on whether the bike will be available in colors other than the Black/Orange of the initial run? I'm probably going to get myself a Duke while I wait on the Triumph Speed Triple, but I have been told that I should be riding a white bike. I've seen a really nice pic of a white Duke, but it's either a prototype/concept bike, or at least is available only in some spanish-speaking country (based on the backdrop behind it). - Nope, no words yet on any other colors. Even they couldn't confirm properly when the Black color will be introduced. In my opinion if you want you can get the orange one and paint it white from some quality professional paintshop. Seen one guy in my office with his R15 with Repsol-Honda theme color. Though it seemed stockering job, but the quality was too good.
